I'd also look at your exhaust ports while the pipes are off, no doubt they will be thick with build up. If your plugs are black I'd clean your air filter, pull your carbs, check jets are correct, reset float levels consider lifting your clips one notch and rebalance your carbs. Not getting above 600...

The bike looks good Graham and you have the basis for a solid bike with the crank work and pipes. Going back to OEM reeds that seal properly was a good step. Nice job Jon. Pay attention to the cast floor on the right side case water pipe, I just finished an lc 250 engine to add to my lc collection. Yamaha have a casting join point line on the horizontal plane that is worth a round off with some emery.

Reading your blurb I would have came to the same conclusions. Double, triple check your pilot jets. Blow them out with air or aerosol CRC lube or something like that. The VM26ss carbs properly jetted on the mains and needle will suit bikes up to 421 with the added bonus of retaining good bottom end.
If your in the US get a set of TRUSA pipes, if in the UK buy nothing but the best Kenny Gibbons TSA pipes.

Check your squish if your not below .9 mm then Set your firing point with a dial guage at 1.8 before TDC. Period. Check with a timing light when your done.

The needles for a vacuum system are different than a non vacuum petcock system. Anybody that has their stock RZ carbs that uses a vacuum petcock out of the bike, clamp them in a vise and hook up a test bottle to them and hang the bottle above the carbs.
