Turns out that figure includes exhaust and carb weight (silly Japanese, go figure).
Motors difference is closer to 20 pounds. Measured it recently.

Pilot jet and air jet are two different things. You are looking for air jets that are m4 x .7 pitch thread and are commonly available in a range of .5 to 2.0. They are not pilot jets. The pilot jet range starts at 15, not 1.5 and go up to 40 in 2.5 increments. Pilot jets flow fuel. Air jets meter air.

That was when you were still running the modified stock air box. My carb mods with the TriPods are on it now. I assume it revs better (same as the street bike)? Thanks for noticing. I am a squid. The fellow inherited the bike so had nothing to lose with selling it cheap. I suspect that he got tired of looking at a bike he had no interest in or connection with and took the money.

The pilot air jet (located offset from center at 4 o'clock) bleeds air to the pilot jet (no surprise there). It doesn't connect to the emulsion tube or main air jet. Try repeating your tests with the fuel cap removed. You could be dealing with a bad vent in the cap. Depending on how much fuel is in the tank and the degree of restriction in the venting, the bike could behave just as you describe. The spark on the RZ is notoriously hard to observe on a good day. Gus, you may want to review what differences there are with the stock head gasket (front vs rear) with regards to regulating water flow. Not negating any improvement with your design but Yamaha made an attempt to address this issue with the gasket portals.

Having had cranksets from Gus in my shop, I can attest to the quality. They are first rate and every bit as good as brand new stock. Same with the seal kits. Great stuff. I would highly recommend their use.
